Handle duplicate records option will only be enabled if you are loading to a target master data object.
When you are loading to a DSO , you can try with unchecking 'Do not check uniqueness of data' in DSO setting and give it a try.
If this does not work you can write a piece of ABAP code to eliminate the duplicate records.
